Judgment, Hypocrisy, and Salvation by Works

Romans 2 can be a little confusing. Paul warns us not to judge others, lest we be judged. What does that mean, exactly? And he even seems to teach salvation by works, which would contradict his teaching of salvation by faith alone. Is Paul confused?
